I don't think they're part of "the system", though they may have been at one time.

The Oracle mentioned something about aliens, vampires, werewolves and the like being "rogue programs", and when the Agent pulls the roof off of the car, it would appear that the twin in the back seat and Morpheus are collaborating momentarily to shoot at him.

If she thought it would get her bad poems, she'd never have asked this question of us.
